This MIDI export behaviour doesn’t appear to be present in Scaler 3.2. There have been a number of improvements since version 1.0.7.
If you’ve updated to Scaler 3.2 and are still seeing unexpected MIDI export results, please let us know and we’d be happy to take another look. Thanks again for helping us improve things.
